Everyone I know as well as most of the Trek fans I interacted with online about a decade ago hated Season 3. Starting out with lasering Florida vertically in half and having to deal with the Xindi, a race seemingly few liked at the time. It also felt like the whole Season was filled with filler and could have been wrapped up in several episodes. Many reviews I remember reading about the Season also talked about how much they hated it.

Oh yeah, the timeline is definitely changed based on all the deaths the attack on Earth caused (~7 million deaths). It just didn't stop the Federation from ultimately existing.

Season 3 is generally well liked, though not universally so. Definitely considered better than the first two, though not 4.

While the Temporal Cold War and the Xindi definitely made a huge change to the timeline, the question is were TOS/TNG already in that changed timeline. I tend to think they were. For me, the bigger question is how much First Contact changed the timeline.
