I know that Imperial Iron Wall overrides banishing floodgates like D Fissure and Macro, so I assume Gymir would fall under a similar ruling. The only question with this situation would be if an effect says that it sends to the GY (like Dingirsu or Zeus) rather than destroying or banishing. Would it still work because the effect itself doesn't destroy or banish, then the monster would be banished instead of being sent to the GY due to the lingering effect of Shifter?
