One of the main gimmicks was Dark Chips but each time you use them they decrease the HP by 1 permanenly so no one actually used them

The game is divided like this-
Story mission, 3 random filler missions, story mission, 3 random filler missions, story mission, 3 random filler missions, story mission
And you have to play through the game 3 times to get all the "canon" of the filler missions (fight against custom Navi instead of generic Navi and get their "souls")
So of course it means you play through the story missions 3 times and sometimes even repeat those filler missions
And those filler missions sucks (the story missions also sucks, especially that one with the raft)
Because they are annoying fetch quests. Go find X hidden people all over the world, go collect X items but this your controls are inverted etc
Also the game is not balanced at all, sometimes you might get the Undernet mission too early and it's annoying to navigate there as you can't escape from any fight

Also the second playthrough will be super forgettable and you will miss some V2 chips (you can get them later of course but it will be more annoying to get). And the HP scaling of the story bosses is stupid too (final boss increase by 500 HP per playthrough IIRC) and it's just not fun at all
