That's insignificant to me. The finished products are in effect still nearly identical. How they're coded doesn't change the experience of playing the games and it doesn't change the fact that catching them all requires paying extra for a link cable or online subscription and possibly an extra game and system.

Using flags instead of copy/pasting the code and changing encounters just sounds like a more efficient solution. It does essentially turn the encounters into on-disc dlc, but the species themselves were always basically that anyway, so meh.
