Loki and the TVA have both been pretty arrogant so far so clearly their assumptions can't be taken for granted. There may be more Loki... Lokis... Lokii... (?) or other allies on her side. She doesn't seem like the type to be mistaken for the literal devil that the kid implied. Also they pointed out at least three other versions of Loki that they've presumably caught and disposed of. It wouldn't be unreasonable for her to assume another version would eventually pop up and be a potential ally.
