Hashimoto's disease is basically just an autoimmune version of hypothyroidism. For whatever reason, your body's immune system decides it doesn't like your thyroid and starts murdering it, resulting in decreased levels of thyroxine (which regulates pretty much all metabolism). Treating it with levothyroxine (commonly known under the brand name "Synthroid," but that patent has long since expired and generics are everywhere) just means you're replacing the thyroxine you should be making with synthetic stuff from a pill. It's virtually identical to natural thyroxine, so provided you get the dosage right and don't accidentally give yourself hyperthyroidism, there shouldn't be any side effects (much like taking insulin).
