It is time consuming but generally you only do it one area at a time. Like, if at the final boss your main party is expected to level 60, you don't start the game and design gear and skills up to level 80, you just design the skills and gear for the first area, then you test it, then you tweak the skills and gear until it feels good and then you move on to the next area.

Eventing (making cutscenes) is probably the most efficient thing in rpg maker. If you know how you want the scene to go and you are comfortable with eventing then you can make a scene like half as fast as you can play through it. I will say, camera control is poorly implemented for scenes and if you need to do a lot with them, it will be tedious as hell.

Be aware that the player must be on the current map at all times so if you want to cut away to like the bad guys talking in their evil lair, you will need to transfer the player (presumably after making them transparent) to the evil lair, let the scene play out, then transfer them back to their original spot. Easy in practice but a little unintuitive.

EDIT: Also your issue is a bit weird. Generally the game loads the map whenever you load the game again so you shouldn't need to make a new a game to test anything. My only guess is you didn't save in the editor or you weren't using the playtest option or something.
