That's like saying it's bigoted that there aren't more rapist heroes in fiction.

When your gimmick is inherently horrifying and breaks the natural order of the universe in a way that violates the agency of others, you're probably not going to be portrayed as the good guy. Hell, even stuff like mind control kind of skirts the edge of acceptability (and even Professor Xavier has been painted with a darker brush in recent years because of it), and necromancy is pretty much mind control plus zombie rot.

That being said, there ARE a few necromancer protagonists here and there, though most of them are still kind of shitty people. They usually show up in settings where the "good guys" are bad but the "bad guys" are even worse, or just settings where pretty much everyone is a bastard, so you just root for the most charming bastard.
