In the movies its already too late

Hydra had the Tesseract, the Space Stone during WW2. Wanda and Pietro got their powers from Hydra experiments with the Mind Stone.

So write that before Hydra settled on Tesseract powered weapons, they first performed human experiments to see if it could yield more super soldiers. Humans freely supplied by Nazi Germany. Most of the experiments are failures but one manages to be successful. TOO successful. He becomes too much for Hydra to control so they put him into stasis. (It's established they had that level of technology to freeze Bucky.)

Boom. Magneto is a mutant and a Holocaust survivor. AND you can use the fact that he was the first and the experiments on Wanda and Pietro were based off of the notes for Magneto to have Magneto spiritually be Wanda's "father". OR they can take things even farther and have Hydra use Magneto's seed to try to breed supersoldiers so he's Wanda's biological father too. (Even have that be the reason WHY Hydra reached out to them.)

Then Magneto's stasis pod defrosts and frees him because the Hydra agents watching over it got dusted by Thanos. He wakes up in time to see mutants start popping up because of Infinity Stone shenanigans (The writers flat out said Thanos' "reduced to atoms" line was literal. The Infinity Stones and their energies were scattered across the universe. Hence, why him "destroying" the stones doesn't cause the bad shit the Ancient One warned about.), see people discriminating against mutants, and there you go.
