Doing some reading around, apparently Japan has a law where prize money has to be given from the company of the product. It actually is Nintendo holding out on the prize pool and not Evo, and apparently it's really common enough that Japanese players are really used to it and think it's weird for a fuss to be raised.

damn. that's pretty stupid. the law and nintendos decision. good for evo since you have to pay for tournament entry or admission to spectate and none of that goes towards the pools it seems. wonder why nintendo is consciously screwing over people paying to participate in playing their game.
