This is a brand new universe with brand new dopplegangers of their original friends and families. If I were Supergirl, every time I hugged my sister, I'd be thinking, "This isn't the real Alex, this is just a copy of her." I think it's implied Jon brought back their old selves when he made them remember what happened.
