It's not explained why the combine never sacked Aperture laboratories. IIRC, GLaDOS was activated in 1998, while the Black Mesa incident happened between 2000 and 2009. Though Portal 1 takes place an indeterminate amount of time after GLaDOS takes over the Aperture labs so it could take place long after HL2.
