I wonder if Nintendo told Alpha they no longer want them making original characters and unique stories like they used to (since we saw that shit take over the paper Mario series and you could see it creeping its way into Paper Jam) and Alpha disagreed, causing a rift between the two. Nintendo didn't want them to continue making new ones, so AD pitched the idea of remaking SS and BIS to circumvent that demand. They didn't sell great, especially the latter, and with the creative differences Nintendo wasn't willing to help them out financially if they needed it.
