i dont remember the details behind Gore's loss very well, but Hilary lost because she overestimated the urban vote (by thinking she would match Obama's numbers) and underestimated the rural vote (because people voted in record turnout) in three states. PA, MI and WI decided the election.

edit: i am simplifying this and omitting a lot of factors, but IMO those are the two most significant reasons why she lost
