Ash can't seem to keep Pikachu from powering down every time they get to a new region. The Loser's Bracket was no different. (Kamekguy)

Crono has traveled through time and space to destroy giant spiky monsters, so defeating Bowser twice is a no brainer. (_SecretSquirrel)

Pikachu
Unfortunately for Pikachu, Mega Man still had spare bodies to try again. (darkbuster)
Mega Man learned Pikachu's moveset and weakness from his previous loss. (SSJSephirothGokuX123)
Pikachu lost because he ran out of PP to use moves. (SuperNiceDog)

Bowser
Bowser tried to use time travel to change the result of the previous match. But the future refused to change. (ZeldaTPLink)
Crono's had much more success time travelling since he didn't encounter the Shroobs. (garetha200)
The Day of Bowsette really didn't measure up to Day of Lavos (darkbuster)
