Alright, here comes my fun.

1) Faster text boxes, it was a crawl before and a nuisance.
2) Quiet Fi down, she was way too handholdy and we didn't need her reiterating the exact objective we were just told.
3) Speed up Loftwing flying and make diving have a notable impact, it didn't feel like it sped up at all.
4) Remove the second visit to Eldin Volcano, you'll see why soon.
5) Make the dragon visits to Eldin and Faron into new areas like Lanayru, my examples:
> Faron can add a new diving area that comes out of the original place you met Faron's dragon. We can have some manner of underwater puzzle just to get to the dragon instead, instead of flooding the main area.
> Eldin can have the Fire Sanctuary be the stealth mission. Rebuild the dungeon to utilize all of your items over the course of it, with some underground paths to the items that use the dungeon's item in the stealth. Keep Ghiriham as the boss, but make him capable of being damaged by other items, rather than be a rehash of the first fight.
6) Add fishing like Kokoro said, that's interesting.
7) Make the harp more interesting, not swiping back and forth.
