Actually, Ganon can only be KILLED by the Silver Arrows and HURT by the Master Sword. But the games don't even follow that, so....
Ganon is Silver Arrows. (Canon) Ganondorf is Master Sword (Canon)
The Hero of time could not kill Ganon because he did not have Silver Arrows, so he was sealed, setting up ALttP and on..
Ganon can be harmed by the MS, but can't be killed by it. Whether the inverse is true about Dorf (Silver could hurt but not kill) is debateable, but probably not.
Only the Sword of Evil's Bane can stop Ganondorf.
