Ocarina of Time. Hell, actually I think every Zelda fails the test terribly unless Midna and Zelda talk to each other about something other than Link, Zant, or Gannon.
There are almost no conversations between two characters who aren't (silent male protagonist) Link, so of course it's going to fail at this.
I can't think of any game where characters get to talk with each other that doesn't fit this rule. The Bechdel test really doesn't work well with text heavy video games.
