I'd say the opposite, they both took their series in a great direction but were kind of messy, and their sequels had much tighter level design.

To me that better describes Mario 64, Ocarina of Time, and Majora's Mask (although SM64 is still an all-time favorite of mine and the latter two come real close): I believe that if they were released today they wouldn't grab such monster critical acclaim compared to in their own times. Star Fox 64 probably would, but that's it for the N64.

For me the only real advantage of Metroid Fusion over Super Metroid is that Fusion is scarier. Though I don't play Metroid games to get scared (even then, I played through Fusion, Prime, Super Metroid, and Other M all last year in that order about exactly one year ago, and all four gave me light scares. Funnily enough, I did not find Resident Evil 4 to be all that much scarier!).
