One that I think deserves a special mention is the Water Temple. Love it or hate it, I do think it excels at atmosphere with the music and aesthetic. It gives off such a creepy, mysterious, and lonely vibe.
We're really choosing the best-best, here. There really is no 'worst' temple in OOT, in terms of atmosphere. Gameplay design is whatever, but OOT really fucking nailed the feeling of adventure, ancient mystery, and the sense of foreboding.

The only dungeon/temple I thought was only "okay" atmospherically was Jabu-Jabu's belly, and that's just because it was an endless series of pink hallways and bodily functions. Which is fine, and all, but it always felt weird that his body was, like...a dungeon. With elevators and shit. With the Deku Tree it made sense, since he's literally made of wood, but Jabu-Jabu always kind of stood out as the least-best. Still cool, just...not as good as the rest.
