Its marketing. by releasing 2 different "colors" or "versions" they accomplish a lot of good.

-Siblings can get the same game, but different enough they can always tell who's is who's.
-Siblings/Friends can trade; it promotes the idea of having friends.
-Creates artificial replayability by allowing you to go through the different versions with different team restrictions*
-Allows people to "vote" which side is better, creating a rivalry between people.

It does create a lot of bad, most of that shouldn't need to be spelled out.

*Its easier for some people to not have to self impose; like in R/B/Y getting a Growlithe was important for the 4th gym if you chose Blastoise; he wasn't present in Blue so you had to change your strategy. Some people may never have done that if they didn't have to.
