Real answer: the game developers probably just kinda forgot, didn't care, or ran out of time (it's known that TWW was rushed a lot was cut from it).

Trying to lore it out doesn't make it much better. Sure, a massive, cataclysmic flood that turns the entire world into 95% ocean isn't great for a heavy, arid-based species that eats rocks. But you know what else a cataclysmic flood isn't good for? Virtually everything else. Since the Gorons live on Death Mountain/mountaisn in general, they actually should have had the easiest time surviving, since their territory would be the least affected by an ocean flood, due to elevation. This could be why that the few we see look to have not evolved at all, actually.

Strangely, the Zora should have thrived, but instead evolved into birds. I guess this could be because Zoras mostly live in shallow, fresh-water lake/river systems, and a (probable) salt-water, deep ocean environment would be death to them, and they would have nowhere else to go to, unlike the other species. And fuck knows what sense it makes for the Kokiri to "evolve" into Koroks.

Basically, it's best not to think too much on it.
