Choices mattered in Mass Effect but a lot of the time it was whether you "chose" to complete optional content that affected whether or not stuff happened. And that heavily affected the EMS score in 3. If you ended up with a high EMS score in ME3 and good endings to the various subplots (Rannoch, Tuchanka, etc) then that usually meant you were thorough more than it means you made "good" choices when presented with two options. For example, on Rannoch, a non-thorough player would have to choose between the Geth and the Quarians. A thorough player who did Tali and Legion's loyalty missions, did enough side missions/tasks etc in the game to get a high reputation bar, and did the relevant side missions in ME3, gets the third option to make peace, which is indisputably the best option to the point it's not even so much an option as "the way you should go". And those are all down to the choice to play and be thorough, not a difficult choice between two options.

So choices matter in ME in a huge way - but not the choices people sometimes think, is the point I'm trying to make I guess.
