Goombella will almost always do the most damage unless you have Mega Rush P or +3 Power Lift going. Yoshi starts with equal 6 base damage, but scales to 7/9/12/16/21 damage with another +5 per attack point from there, while Goombella scales to 8/10/12/14/16 with another +2 per attack point from there. Multibonk from Goombella is roughly equivalent to Yoshi's basic attacks with another +2 attack (with some variance on how it caps). Goombella only lacks AoE and an answer to spikes.

For AoE, Stampede does the most damage if you're attack stacking, but is restricted to ground and lackluster at lower than +3 attack. Fiery Jinx hits all and is very economical, while Bob-ombast spends 3 more FP for slightly more damage; with attack boosts, this favores Fiery Jinx more and more because you tend to not lose turns with the lower attack as much as you do restoring FP. There is also Gale Force, which is amazing for 4 FP, but is locked out of working in certain fights/on certain enemies. I'm not a fan of using Koops, but he's the most FP-efficient of all with a lot of attack, when you don't need Yoshi's gross extra damage and everything is on the ground, and he also handles the Bob-ulk family well unlike Bobbery and Vivian.

If you want to take it really seriously, Goombella's Rally Wink is the best partner move in the game because it gives Mario another turn and Mario is by far the best party member.

Mario isn't necessarily the best party member, given that you have access to Quick Change + Mega Rush P in chapter 1 to have a 12 damage Goombella that never has to take enemy attacks, and can maintain that strat with all your partners throughout the game with even stronger combinations and upgraded partners, while Mario isn't hitting that level of damage for probably the entire game without setting up Danger Mario (which is more prone to failure than a partner strat). If you allow duplicates of badges, you can farm Mega Rush P and it's just far, far better than any build Mario can do, since you can't prevent Mario from getting incidentally healed or remove him from battle while enemies are attacking.
