I don't believe so, no. You are stuck with ToyBox if you want to get rid of friendly fire.

What do you mean? Are you asking if there are any side quests that you desperately want to do? Or are you talking about ones that give particularly good rewards? Generally speaking you should just do sidequests roughly as they become available, though it can potentially be a bit optimal time-wise to let them "build up" a bit so you spend less in-game time. That said one of the companions, Nenio (extremely minor name spoilers), has a quest that you get basically at the very beginning and then you can't do crap-all until the game is practically over (probably a good 3/4ths of the game down). Similarly most of the quests can be locked off if you don't do them in their particular Act, though there are several (like the already mentioned one) that require being in a different Act to progress.

Really it's a case of there not really being any non-companion quests that you desperately want to make sure that you want to do as the rewards tend to not be super insane (some do, but it's definitely not the rule), but you should still make an attempt to do them. And you *will* have random unseen consequences/missed things unless you religiously live off of a guide. And that's okay.

Seriously, it's so busted due to the nature of the CRPG systems. Casters are stupidly OP in WotR, but it's entirely about random goofy nonsense like Grease.
