The writers made it less of a Utopia intentionally because they wanted intrigue for better writing. They swiveled the concept of "The future is great, if you live on a Federation main planet. But everywhere else is as shit as ever and they're bitter at the Federation for being holier-than-thou despite never suffering." DS9 literally made up that the Federation has a secret service who do CIA esiponage on everyone else.
