I've read quite a few articles regarding the issue, and most seem to put a ton of weight behind a lot of the coy, if not deliberately misleading, language that Nintendo/marketing used around her gender in the original game. I personally think it feels rather obvious given the historical context that this language was used as it was to preserve the twist of the original game, rather than a deliberate effort by Nintendo to portray her as trans. This is largely backed by the fact all this vague language about her gender basically stopped with subsequent releases when there was no longer a need to preserve the twist.

That said, who cares if people want to think of Samus as a trans woman? It literally hurts no one.
