For the "pistol and knife only" run, do I start it by opening my inventory and sending all of my non-pistols to storage? And I can have multiple types of pistols and knives on me to switch between as necessary?

Yes, move everything to storage. You can gave multiple handguns.

The only exceptions where you can use other weapons are:-

• You are allowed to shoot explosive barrels throughout the game
• You are allowed to use the Harpoons during Del Lago boss fight (Chapter 3)
• You are allowed to kill enemies with Cannons in the castle (Chapter 7+8)
• You are allowed to have enemies get killed with the wrecking ball (Chapter 14)
• You are allowed to kill enemies with the machine guns on the Island (Chapter 15)
• You are allowed to use the Special Rocket Launcher at the end of Saddler Boss Fight (Chapter 16)

You can check the counter under Challenges > Main Story > Minimalist, it has to stay at 0. If you use anything that voids this trophy the Challenge counter will be 1 or higher. Its best to check this counter after each chapter and to save in a different slot after each chapter, in case something goes wrong you can reload the nearest save and replay from there.
