So if you go to "All Boxes", press Y to swap, press Y again to cancel, and move the cursor to the upper right, you can see a box that has Miraidon/Koraidon in it. Must be how they store your ride pokemon. Strange bug.

It's not a bug. If you press X twice in your boxes to go over to the Battle Teams option, then that box becomes visible. It's so you can save your ride legendary to a battle team and use it in online battles even with it still in your party.

I knew about this because accessing your ride legendary through that box was part of a (now patched) item duplication glitch.
