You can definitely see what they were going for, trying to make the guards more memorable and significant, to the point you would even want to play as them. But it didn't really work.

Hilariously enough even Peace Walker does this better since you can eventually train soldiers who are far superior to Big Boss in the field. Doesn't really make a ton of sense storywise but it definitely justified the system a lot better.

And yeah the moment-to-moment variety of Phantom Pain completely fell apart as soon as I got a silenced tranq rifle. You can say that's on the player for optimizing the fun out of it but they don't even try to give you a reason to do anything beyond that one absurdly overpowered method.
