I'm not convinced that a bunch of ignorant people handing down legends that describe their Ganondorf experiences has much bearing on how the universe actually works. Can Ganon survive a nuke? A gunshot? Having to face his shadow inside a TV? We don't know because he never has to do those things, and the characters in the game who explain this "canon" don't either.
Those prophecies were written before Ganondorf was even born. (or at the very least before he got the ToP) The Sword of Evil's Bane prophecy is spoken of in OoT. At that time, no one has had any eperience with him.
