Ganondorf is Ganon.
They aren't different people.
They are however very different forms. Ganon can only be defeated by the Silver Arrows, this is stated, the Master Sword can't do him in, it is needed to stop him, but only the Silver Arrows can do him in.
The Silver Arrows by the same token can't stop Ganondorf, as we see the Light Arrows can make him vulnerable, but only the Master Sword can off him.
