Snake vs. Liquid / Snake vs. Ocelot / Snake vs. Big Boss. I guess it has to be Liquid but I'd take Ocelot. Big Boss, blech.
Samus vs. Mother Brain / Samus vs. Ridley. I guess Ridley is obvious.
Mega Man vs. Dr. Wily or Mega Man vs. Zero? I guess that would be X vs. Zero so both could make it. Mega Man vs. Dr. Wily is whatever in my mind. might as well do Dr. Light vs. Dr. Wily. there we go - Mega Man vs. Proto Man, Dr. Light vs. Dr. Wily, X vs. Zero. Hahaha, this will never happen.
Frog vs. Magus is probably better than Crono vs. anybody.
Final Fantasy is interesting, I guess. Squall vs. Seifer is an obvious one, as is Zidane vs. Kuja. FF10 doesn't really have anything of note. Tifa/Aeris I already touched on but I feel like Cloud vs. Zack could be a fun one. then again, Cloud has to have Sephiroth.
Pokemon? Mew vs. Mewtwo maybe? human Pokemon characters can gtfo.
I'm sure people are fantasizing about fictional characters too. I can't think of too much that really qualifies as big.
