According to Pikachu 025, the version of Silver Will that appeared in VGMC4 was an arrangement of the song Silver Will from Sora no Kiseki FC. HOWEVER, this is not the case at all. Just listen to this:
Sound familiar? That's a somewhat shorter version of the track that was retired. Yes, yes, it still says it's the "Super Arrange Ver." But if it's just an arranged version, explain these away:

The song playing in the background there? That's the same song as the one in my first link.
The song that retired is simply an extended version of Silver Will from Sora no Kiseki SC, and there is precedent for extended versions being allowed.
tl;dr: The version of Silver Will that retired was fully eligible for the contest and Ed can stop losing sleep over it.
