I gotta agree there. That is by far the best representation of Bowser in any game I've ever played. A more than valid threat; he was actually hard to beat and a legitimate enemy. Great atmosphere for the battle too.

In terms of other games, Wind Waker. That battle against Ganondorf was so worth all that time gathering rupees for triumph fork maps. Great atmosphere; the world being flooded all around you while you finally get a true sword fight against Ganondorf who is, indeed, much better than Link. That final blow was just perfectly done too.

A lot of Sonic games have excellent ones, particularly the 3D Adventures and Heroes. That's largely thanks to the music though. Sonic Heroes' is probably the best done overall out of those three. SA2's is just rather frustrating/silly/mostly easy.

Advance Wars.... ehh, I feel like one of the games deserves some credit. Maybe AW2's campaign; Sturm is just a great enemy to face and the whole Death Ray thing is a good atmospheric device that puts the one-up on the original's otherwise superior battle that I mostly can't remember well.

Also, a bit of an unorthodox answer, but Manfred Von Karma in Phoenix Wright: Ace Attorney. By far the best actual prosecutor you face in terms of ability to shut Phoenix down (outside of maybe Edgeworth in 2-4 but that's a bit of an odd case).
