Not really the first boss so much (I don't even remember it), but the first part of Xenosaga episode I Gnosis attack on the Woglinde is very memorable for me.
I particularly like how a silly little mini game with some NPCs was actually practice for how to survive in that part of the ship when the shit hit the fan.
