Arbiter's Grounds is my favorite. The dungeon has a great atmosphere and it is fun to play (a shame they completely forget about the spinner for the rest of the game after the dungeon is done). It also has cool story beats. The failed Ganondorf execution is one of the coolest cutscenes in all of Zelda history.

My favorite from each game:

OoT - Spirit Temple
MM - Stone Tower Temple
TWW - Earth Temple
TP - Temple of Time
SS - Ancient Cistern
BotW - Vah Rudania
TotK - Lightning Temple

It's a close call between Stone Tower Temple and Ancient Cistern, I went with the former.

I love Sky Keep's dungeon-within-a-dungeon design that retreads all of the previous ones. It's a novel experience and was a great way to cap off an otherwise mediocre game.

Yeah it's a cool idea. But it's not the only one to do that. Inside Ganon's Castle does the same thing with the sage barriers, and so does Wind Waker's Ganon's Tower. Though granted, in the case of OoT, some of the puzzles in the barrier areas aren't actually like the dungeons they're based on

That's probably my favorite water level in Zelda. Twilight Princess is full of great dungeons.
