I think the Persona 3 final boss is up there. It has a a gazillion hp that takes forever to whittle down and then it can just charm your party members to heal it's self back to full HP after you exhausted all your MP, supplies and time whittling it down.

That Persona 3 boss felt like there wasn't a whole lot of strategy to be tried. Just attack, keep healing, hope you don't get bad luck.

EDIT thinking about it this describes all the battles in 3.

Alma from Ninja Gaiden.

it's been a while since I've played the game, but I can remember her being one of the most difficult bosses I've ever fought.

Yiazmat in Final Fantasy XII. It has 50 million hit points, and when you whittle it down to about 5 million, after potentially hours of fighting it, it casts Reflect...on your party. If you have characters set to cast Renew, the spell bounces off your team and fully heals the fucker.

If you know it does it, it's not too bad, and the Zodiac Age hugely alleviates the problem.

Every boss from Earthworm Jim 3D. Mainly due to the boss fights being complete and utter manure. In each fight the goal is to collect all 100 marbles, but the bosses will constantly spam missiles and have the lucky habit of warping right onto to items when need be. It also does not help that the controls, camera, and hit detection are piss. The final boss on top of it has the nasty ability to take possession of the player, if the boss is touched, and bleed out their marbles. To stop this, the player has to touch the boss again to regain control of Jim.

I think maybe the first 20 or so bosses of Tales of the Abyss unknown mode (ps2 version only). The way enemy stats scaled in that difficulty made it impossible to do more than 1 damage per attack.

When you get to the 100k+ hp enemies it took hours to do.

I don't remember that boss at all so I'm guessing they weren't too bad.

The final boss of the original Luigi's Mansion, I've never been able to beat. Even now.
