Here we go! This is what I was trying to remember yesterday.

Basically Nolan North, the voice actor for Desmond, explains that the original plan was for Assassin's Creed to only be 6 games. And by the final game, Desmond would be the ultimate assassin in the modern day. But the original writer, Patrice Dsilets, was having disagreements with Ubisoft. So he stopped working on the games and they brought in new writers and changed things.

Did he leave before the game where they randomly decided Lucy was a triple agent for some reason?

That was where it was obvious they had no clue how to keep it going. Although I suppose the 6 games may not have included Brotherhood and Revelations.

From what I've seen online, he separated from Ubisoft during the development of Brotherhood. So, not sure how much of that was him and how much was the new writers.
