i believe the anime was made before official rules were in place for the actual game.

The first season/Duelist Kingdom was made before rules were created. That's why Battle City had the real life rules except they used 4000LP instead of 8000.

Yes, because the card game had no rules at the time. They had to explain why there was a new set of rules (the real life ones) in the show.

Yu-Gi-Oh wasn't about card games at first. It was the Pharaoh killing and torturing criminals and bad people using various games. The card game subplot ended up being popular so that's what the series ended up being about.

My guess is because the special cards were more alive than the common ones. The Egyptian Gods killed people that had fake copies of them, and Yugi/Atem were surprised when they saw the red Black Magician. So maybe the Blue Eyes only allowed 4 copies to be made before they did some fuckery and they were okay with Kaiba destroying one since he's linked to them through his past life.
