They have to do with the church and Christianity and it being a law based on religion because god would be angered or something.

It doesn't have to do with the church in technicality, even though the connection is very obvious. The federal government doesn't give direct regulations about which states can produce alcohol so states choose the laws for themselves. (And counties and cities thereafter)
