You don't have to use them at all. Certain abilities can benefit from it IIRC, but those are few and far between and can still be used effectively without it.

Some post game spoilers:
There is a set of unlockable characters that has you using the stylus the entire time and it works well.

It did break the flow of the game to have to pull out a stylus and draw something. It also added pretty much nothing except an excuse to use the touch screen, which is the definition of gimmicky touch controls. Full-on hating it is an overreaction, but I can get that people didn't like it very much.

Yeah, I get that. But they were at the end of a boss battle. At which point all you do is watch them die.

I just don't think they're obtrusive enough, numerous enough, or intricate enough to pass up an entire game you'd otherwise be interested in just because of a few of them.

And when you failed they regained health. Some of us do not have perfect hand-eye coordination.
Getting stuck in a game because of a gimmick mandated in the console's early life-span is just frustrating.

True - but I'd think those people would have trouble with gaming in general in that case. If someone has legitimate impairment or medical issues then they have every right to be unhappy.

Honestly, the only time I really have an issue with non-traditional controls if if they're poorly implemented, like the finicky motion controls in Skyward Sword. Otherwise, it's just a different way to play.
