A fair bit of this is explained in the capsule in Chill Penguin's stage, heavily suggesting that is the first stage you should visit. Basically X is incomplete when he's activated by Dr. Cain. The diagnostics Dr. Light needed to run were so extensive he knew he wasn't going to be alive to see them completed. So he sets X to rest to run his robot scan, and spends the rest of his days designing the final completing pieces for X. And you discover them in the various stages of the game.

And over a dozen of different armors, split into smaller parts that you must collect in order to get a working armor, and the Mavericks just happen to take over places so X can collect whole sets of armors.
