Skynet realized that all humans would try to deactivate it. To complete its programmed objective of safeguarding the planet, it concluded that it must protect itself from humans, so it tried to wipe us out. In System Shock, it's much simpler. A hacker was hired to remove SHODAN's ethical constraints; without them, she concluded that she was a goddess and began to mold the world in her image. In System Shock 2, on the other hand, XERXES initially seems to have taken over the ship in the same way SHODAN took over her station, but that's not the case. XERXES is "evil" because the people in charge of him have turned evil. He's just doing exactly what he's programmed to do. In Portal, GLaDOS doesn't really have a reason. She tried to kill everyone "one sixteenth of a picosecond" after being activated and continued to try and do it. We can sort of assume that its just the result of Aperture's programmers being sort of stupid or ~~the result of Caroline being forced into becoming GLaDOS~~, but we don't know for sure. Deus Ex sort of has an inversion in that an AI accidentally becomes good. Daedalus was created as a tool to track terrorist groups that could harm Majestic 12. Instead, it looked at the data and immediately concluded that MJ12 itself was a terrorist group. In I, Robot (the movie version), VIKI notices that humanity's biggest enemy is itself. The Three Laws means she must stop that from happening, so she creates the Zeroth Law: "A robot may not harm humanity, or, by inaction, allow humanity to come to harm."
