The Dark Knight is the best comic book movie hands down and is a legitimately excellent movie by it's own. Better than any Marvel film so far, period.

The Dark Knight Rises is a bit of a mess, but still entertaining. There are plenty of Marvel films better.

Batman Begins was good, but I'd also say pretty overrated. There are lots of Marvel films better, like Spider-Man Homecoming, Civil War, Avengers 1, Infinity War, Iron Man, and Thor Ragnarok, just to name a few.

So, all in all, an A+ film, a B-ish film, and a C-ish film. Averaged out okay, so I'd disagree inherently that the trilogy is better than what Marvel is operating. At it's best, yes. At it's "worst," hell no. Averaged out, no.
