I can think of a few contenders:

1) Big Boss. Enough said.

2) Solid Snake. Enough said.

3) Kamina from TTGL. He died, and then came back from the dead to avenge himself before dying for real

4) Simon from TTGL. His raw fighting spirit elevated him to near omnipotent levels of power

5) Aragorn. Lead an army to confront Mordor head on at the Black Gate

6) John Wick. Enough said.

7) Roy Mustang from FMAB. Incinerates 2 humunculous and is arguably the most powerful alchemist on the good guys team

8) Commander Shepard

9) Garrus

10) Auron from FFX

11) Ezio from Assassins Creed 2 trilogy
