In the MCU Stormbreaker was designed specifically to beat Thanos so it likely was designed with countering the Infinity Stones in mind.

Well it's far stronger than anything Thanos has encountered so far so he probably just didn't expect it to wreck his shit and therefore didn't take it seriously. He probably didn't use much power to try and stop it.

I assume it wasn't the full power of the gauntlet, as you see when Thanos does his finger snap, the gauntlet itself is in shambles after doing so.

This. It was a very powerful weapon anyway, one of the strongest in the universe and they were told it could manifest the bifrost. Thor got a massive power boost in Ragnarok, and was likely channeling his power into it, while it was deflecting the blast with the bifrost power, and Thanos just didn't think to hit him with the full power of the gauntlet. Until that point, one stone was more than enough to wreck anyone he had encountered.

It's one of those things you shouldn't think too much about since Strombreaker has never been portrayed as that strong and the combined power of the infinity stones are not supposed to be harnessed like a laser beam.

Edit: It's also one of those types of things that regularly happens in comic books so just go with it.

Just rewatched it today; Stormbreaker was absolutely glowing with the Bifrost while cleaving through the beam.
