I don't think the most people were offended by Apu himself, but rather the impact Apu, essentially the only prominent Indian character on TV for like 20 years, had on the popular culture's perception of Indians. Apu as a character is stereotypical, like most Simpson's characters are, but still fairly well-developed and nuanced. Apu as a pop culture symbol is "Thank you, come again". Apu is fine as a character in a vacuum, but when there is no other Indian representation on TV, the stereotypes he represent are just more concentrated in the public perception. Especially when it's in one of the most significant TV shows of all time. So ultimately that means there isn't a fix to the problem. Changing Apu's VA doesn't magically make Indian characters more prevalent on TV for the last thirty years. Taking him off the show doesn't retroactively stop the hundreds of episodes he was in from airing and it won't stop them from re-running either. The impact, the good and the bad, has happened. Changing Apu now won't do anything.
