Examples:

Final Fantasy 6 Brave New World. Fixes Relm's Sketch crashing the game, fixes bugged stats that did nothing, and balances out characters to avoid repetitive dominant strategies.

Yoshi's Island 2+2. The levels look natural as if they could be DLC. They flow properly, have proper visual cues on what to do, and not so much Kaizo-esque.

Zelda Parallel Worlds. Not as completely intuitive, but its more Link to the Past, and who doesn't want that!

Chrono Trigger Crimson Echoes is one I want to try after finishing the regular game again (I was going to get the PC version... but...).

Unless SNES mods are nerd stuff and I should be playing something else instead. That's ok.

Any recommended Secret of Mana mods? Since the PC remake didn't interest me, i'd like to see what improvements people made over the SNES version.

I guess the main thing is to fix magic spam.

The remake actually fixed this. You can set spells(or any item, really), in two shortcut buttons that will automatically cast the spell without having to navigate through the menus to get to it.

brave new world is easily the best ive played.

i've played crimson echoes, and while playing through a new ct game was great, the game itself is incredibly grindy. enemies in general have way too much hp/resistances and it really drags the experience down. i ended up just opening the game in an editor and editing all enemy stats to more closely resemble triggers.

i haven't played any secret of mana mods but one that looks promising is the gameplay improvement hack. the goal is basically to fix up some issues with the combat. i think the current version includes a block button that lets you evade physical attacks, strong/weak attacks, and lets you assign spells to shortcuts.
