Isn't there a post-golden-age season ep where Homer has a friend who everyone thinks is imaginary but actually isn't, and Steven Hawking shows up to explain how a rupture in time-space actually made him imperceptible to everyone but Homer? If so, I think wormholes are a valid explanation in this case as well.

It was only in one occasion (with bart at the repair parts warehouse), everyone else didn't see him due to coincidences (for example, part of the chimney covered flanders' vision)
